Given that Enclave are the remnants of the US government in Fallout lore, it was an indicator that someone from the Enclave might be there, probably in a state of decay. The Commanders are not nearly as armed as their troops, as most of the materials the Enclave are able to obtain are given to the war effort, specifically arming their soldiers and Thunderheads. Yet even still they are under the orders of the Enclave Council in the surviving Pegasi cities above the clouds, so even they cannot respond to their own consciences that protest to massacring the inhabitants of the Equestrian Wastelands below. Leading from their position in the bridges of the massive Thunderheads, with a birds-eye view of the battlefield below, they make sure their side of the battle is in order and under their control to ensure victory with as little deaths of their own as possible. The Commanders of the Enclave are some of the higher ranking ponies in the Enclave army, trusted to lead their troops to victory with their tactical minds. Even the strongest soldier has their superiors.
